馬偕醫學院辦學係以耶穌基督博愛濟世之信仰根基，效法馬偕博士「寧願燒盡、不願朽壞」之犧牲奉獻情懷，以及承繼馬偕紀念醫院體系之照顧弱勢傳統三大精神，落實「敬天愛人、謙忍卓決」之校訓，希望培育具備「愛人如己、關懷弱勢」核心價值思想的優質醫事專業人才。
透過基本素養之涵育與核心能力之習得，形塑學生得以具備身、心、靈全人均衡發展之基礎，成長茁壯為具完整醫療照護知能、本土關懷及國際宏觀之優秀人才。
作為學校整體辦學之一環，通識教育肩負高中教育與大學專業養成教育之銜接，特以「培育身心靈全人發展、具博愛精神、團隊合作、關懷弱勢及關心社會與環境之醫事人員」為通識教育理念，並以「為教育理念實踐奠基，開博雅專業學習先導」為通識教育使命。其具體內涵即是引導學生認識、認同並進而力行學校之教育理念，並透過核心能力之習得，展開博雅醫事專業學習，培養實踐其個人生涯發展與履行社會責任應具備之學養。
